Is it advisable or outright too legally risky to cite a well known retail chain in my short story? It's not anything negative at all but I'm kind of worried about doing that.

I've been told it's perfectly fine to use brand names or store names in your stories. Just make sure they are spelled correctly. In fiction you should not include the trademark or registration mark, either, since that's too formal for story-form.
You should avoid using any trademarked word in your title, however. But otherwise it shouldn't be a problem.
